Melies - VOYAGE TO THE MOON
The original, short version of Lucas' THX-1138 was considered an experimental film
I haven't seen it, but Vanderbeek's SCIENCE FRICTION comes to mind
The NFB film UNIVERSE, by Wolf Koenig and Roman Kroitor, is more documentary than experimental but it features some pretty cool visual effects
