There's a tension here between documentaries that are scary and
documentaries about scary things, for example the numerous
documentaries about atomic weapons are about what could be seen as a
scary topic but are themselves not scary, i.e they don't seek to
scare the viewer.
In terms of documentaries that seek to scare the viewer some of the
mondo films (Faces of Death et al) may be seen as scary, but perhaps
the better examples are in mock documentaries such as The War Game
which remains terrifying.
As to eerie subjects, you can have fun with Alex Jones' conspiracy
documentary Dark Secrets: Inside Bohemian Grove, which 'exposes' the
various arcane rituals behind the power elite, which will certainly
divide viewers between those who laugh at its paranoia and those that
find the whole thing terrifyingly real.
In terms of gothic I'd say the definitive American gothic doc is
Wisconsin Deathtrip, which is certainly bleak and eerie in places.
